They voluntarily reported to that commissioner prior to 2000. That matters and there's a distinction from the conference model. Whether they acted on that autonomy or not is not germane to the discussion. The question was whether there was a difference from the conference model of other sports. There was a clear difference as a matter of fact if not of practice.
I don't mind disagreeing and nearly everyone here has stated that MLB is following a conference model, in reality if not in name, ever since 2000 with the DH being a relic of the old arrangement, but prior to that there was a difference and frankly it's not an opinion. The opinion comes on whether or not the fact that they are called leagues instead of conferences holds any import, or the vestiges of that old agreement matter today. You are clear that they do not and I'm inclined to agree with you there.
Each of the major leagues also has its own set of awards to recognize the separation between the two, which means there are two MVPs, two Cy Young winners, etc. And since its name is constructed differently—a description of the status of two leagues rather than the title of one—it is common to hear "MLB" without "the" attached to it, as in "the most home runs in MLB this year," since one would not say "the Major League Baseball."
